Nintendo did now specifically say what those health related reasons were. Instead, they say that it's "business as usual for Mr. Iwata" and that he will continue his normal duties as the President of Nintendo while staying in Japan.

Nintendo's big cheese, head honcho, President, or what have you, Satoru Iwata, will not be attending E3 2014 due to health related issues.
