What program are you using to edit your video? And in what format is your audio encoded? Mp3? WMA? WAV?
Okay, in Windows Movie Maker...
Do these steps
1. File -> Import Into Collections
2. Choose your video file and hit Okay
3. File -> Import Into Collections
3. Choose your audio file and hit Okay
4. View -> Timeline
5. Drag the imported video into the video line of the timeline at the bottom
6. Drag the imported audio file into the Audio/Music line of the timeline
7. Import whatever other movie clips or whatever editing you want to do...
8. File -> Save Movie File
The choppiness that you were experiencing is due to system limitations while Fraps is recording. I get the same problem when recording, as well. Bumping up the resolution to make image quality crisper will only tax your system and cause the video to stutter even more than it did.
I'd suggest checking either finding a forum dedicated to Fraps or checking this page: http://www.fraps.com/faq.php to understand what all the different settings are for.

Vegas kicks the peepee outta Movie Maker. Yeah, it would take some learnin ta deal with, but our aspiring creator of BF2 flicks would be way better off ta bite the bullet 'n deal with it.Comment

Avid is an advanced mac program that lets you make videos and edit them. An avid box is just fancy for a "computer that runs Avid only and doesn't use other resources, such as memory from bf2."Comment
