Right click on a shortcut to BF2. The target should be something like "C:\Program Files\EA GAMES\Battlefield 2\BF2.exe" +menu 1 +fullscreen 1. Find +fullscreen 1 and replace it with +fullscreen 0.

I find the windowed mode distracting, personally =/.
