I don't know much about Solid Snake or have played the Metal Gear Solid series.
But I do know this.

Master Chief:
Trained as a solider(trained also in operating a wide variety of military machines) from the age of 6.
Biologically enhanced(improved reflexes, iron-drafted bones, boosted arenaline glands, increased blood circulation to eyes to gain near nighvision), etc...
MJOLNIR armor that provides 90 mins of reuseable oxygen in hazardous environments, underwater, in a vaccum(ie space), etc. ; a reflective shield that absorbs hits and automatically recharges via a miniature cold fusion pack; force mutiplying circuits that increase the wearer's strength by several-fold and increase reflexes by 100 percent; all sorts of extra gizmos :)

Gordon Freeman:
Has a PH.D in Theoretical Physics.
Athletic build, never has used weapons prior to the black mesa incident.(unless you count the paint ball gun he made during his childhood).
HEV suit: has morphine - anti toxin administrator; sprint ability; limited oxygen supply for underwater; electrically enchaned armor(no recharge ability like MJOLNIR armor); etc....

Sam Fisher:
Solider of Navy SEALS
Trained in stealth tactics from CIA; has the personal ability to sleep in any environment, at any time(read the novel!)
Specially designed Kevlar Suit that can adjust the temperature and OPSAT device; no real enchancing qualities.

Master Chief beat them all.
