Simple answer, it doesn't. You play the Project Reality mod on seperate servers that are running the PR server side software.
It's very simple to setup.
1. You download the client side mod.
2. Run the installer and then click on the Project Reality Mod icon that will be on your desktop.
3. The game will load and then you find a PRMM server in the server browser as you would do with normal BF2 (you can identify project reality mod servers by the "PR" on the left).
4. Have the best time of your life playing it and never look back!:p
This will in no way effect your ability to play standard BF2. The two operate independently of each other and when you want to play the "vanilla" game just load it up as you usually do.
