There isn't a separate application to run a dedicated server. You have to install the game on a local PC, then upload about 70% of the files to your server (or, find a host company that already has it set up).

For details, I suggest you visit www.fpsadmin.com. That community specializes in running servers. Everything you need will be found there, and/or on their forums.
