Try going into the control config screen and hitting 'reset to default' and then hit 'apply'.

Ok, you could try deleting the controls.con file found under your profile in:

..\My Documents\Battlefield 2\Profiles\######\controls.con

That should completely reset all controls and if THAT doesn't work, then you'll have to make sure aren't running any third party application specific mouse settings.
